Message close to the centerline of rotation that the effects of any small offset of position of the holes will be in orders of magnitude less than any of the natural rotational or reciprocating imbalances within the engine.

When you balance a crankshaft, you are typically working in grams of mass at the outer edge of the counterweights. Drilling two 6mm dia holes about 10mm deep and tapping M6X1.0 threads will be lucky to produce a gram of material loss on each side of the gear, and any imbalance by slight offsets of the holes is going to be a small fraction of a gram. Then take the fact these two holes are going to be ~1" from the centerline of the crank whereas the counterweight tips are somewhere around 5.5" from the centerline and you start to see how negligible the balance difference by punching two threaded holes into the face of the gear really is...
